The phenoxyacetyl (pac) base protection has been adopted in oligonucleotide synthesis to enable utilization of milder deprotection conditions suitable for base-sensitive nucleic acid-containing products. An example pac amidite product, DNA C(pac) amidite, is shown below in Figure 1.

Commercially available pac-protected amidite products are limited for many standard RNA amidite modifications and often necessitate substantial timelines for custom modifications, reducing the use of this protecting group for novel oligonucleotide synthesis applications.

In this case study, we delve into a discovery oligonucleotide project which leveraged novel pac-protected amidites to synthesize a unique siRNA containing base-sensitive phosphorus backbone modifications.
